Judge Katia Gomez issued a ruling "forbidding any activity or initiative aimed at rehabilitating the Trujillo era," the newspaper Listin Diario reported on its online edition.
Gomez said that she would fine the Luna bookstore -- the only store in the country selling the book -- for each day it refuses to comply.
The author, best known by her nickname Angelita, dismisses in her book the official version of the murder of the three Mirabal sisters -- one of the most high-profile crimes attributed to Trujillo -- as a "conspiracy."
The upper-class sisters were regime opponents murdered in 1960 after visiting two of their husbands who were in jail for plotting against Trujillo.
For many, their deaths marked the beginning of Trujillo's downfall.
The judge's ruling also denies permission to the Rafael Leonidas Trujillo Molina Foundation, a Florida-based group, to open a branch in the Dominican Republic.
The brutality of Trujillo's regime was the main theme in "The Feast of the Goat," the 2000 novel by Peruvian Nobel award winner Mario Vargas Llosa.
A 2001 Hollywood movie starring Salma Hayek was made about the Mirabal sisters, "In the Time of the Butterflies."
